I am in the process of moving to Zurich from New York and my US employer wants to keep me, so I will work from home in Zurich for a US company. It seems from my research so far that the only way I can do that is to set up a company and being self-employed. So any information you can provide would be highly appreciated.

Even if you are the owner, legally you are not "self employed". You would be an employee of a company that you also own. Hence, you still need a work permit.
Be aware that starting the company is only the beginning of the administrative hassles. You have to process the ongoing formalities of taxation (company profits, dividends, VAT) , insurance, social-security, mandatory pension plan, mandatory accounting, auditing, etc. of course you can outsource the chores to an accountant.
