| In general terms, places to avoid are to the north (e.g. Klybeck & St. Johann) and near to the railway station (south side around Gundelingen) Here you will find the cheapest appartments and the biggest density of kebab houses. Also to the east in Birsfelden there are some low cost housing areas. Not really a bad area but a lot of high rise blocks with small(ish) appartments. Also note that Klybeck is the epicentre of all earthquake activity in the area (Due to a big hole the local power company drilled to get at geothermal energy).
And before people take me to task saying St. Johann is a nice area, venture into one of the local parks and see how many used needles you can find... | |

Well, there's a relatively high earthquake risk in the whole area - doesn't really matter where in Basel you live. Apart from that: I agree - don't look in Klybeck (very poor area) and St. Johann definitely has a Junkie problem.
Do, however, check out the nearby towns in Baselland. Oberwil, Therwil, Bottmingen, Binningen - all excellent places for families and drastically lower taxes than in Basel itself. Allschwil has some very well-priced apartments but the aircraft noise from the nearby airport is quite bad there.
