Confused.. Hope I didn't screw myself again !

I will make a very long story as short as I can.
Last fall I came to Switzerland (Zurich) with a U.S. passport. I mistakenly thought I could complete my visa D application while in Zurich, only to be told I must go back to the U.S. within 90 days. I did so on the 89th day ( 05-08.14 - 01.11.14 ) of having my passport stamped in switzerland. I fulfilled all of my required duties, documents , etc and received my visa D (while simmering in the states) on 13.01.15. I re-entered Zurich on 29.01.15 to continue my studies. I plan to apply for a residency permit (B) in two days in the Zurich canton. The question I have is that I re-entered switzerland 2 days before my ( needed ? ) 90 day absence. (The 88th day of the 90 stated 01.11.14 - 29.01.15)
I assumed that once your visa was approved and given to you that you could enter Switzerland anytime during the period that the visa was issued for ( in my case 13.01.15 - 16.03.15). I was told by the Swiss embassy that I had the time issued on the visa to apply for and receive my residency permit.
When I got here I noticed that maybe I still had to be out of the country a full 90 days before re entering , however the visa approval on 13.01.15 might make that requirement mute.
I am grateful for any comments, advice.

No, once you've got your entry visa you're fine. Believe me, you would have heard about it at the border if you hadn't been okay.

The D-visa overrides your 90 day visa free allowance. So if you have a D-visa then you are fine. Immigration wouldn't have let you in at the airport if you weren't. Glad you got the D-Visa sorted eventually!
