It is clear from the posts that it is not possible to enter for an L permit holder to enter after 90 days. Does any one know the process on how to get a visa (?) or dependent permit/visa if the dependent had stayed out of Switzerland for more than 90 days. (Indian / L permit holder).

Same process as originally. You have to apply for family reunification and your spouse/partner has to apply for a Type D visa.
