Yes. If you're a resident of Switzerland you pay you taxes here. Doesn't matter what the length of the contract is, it's your residency that decides where you pay your taxes.
To clarify, the company I work for does not have any connection to Switzerland and I only have an agreement to work from Switzerland.

So if i apply for L EU permit, the company should be able to pay my taxes in Switzerland?

I guess the OP has to clarify whether (s)he means he has an agreement to work remotely from CH, or an actual work contract in CH.
You are right, I only have an agreement .
