I think you're slightly misunderstanding the problem.

Assuming it's only a 2.5-room apartment rated for occupancy of 2 people, and given that every individual has to be registered at an address, then only 2 people can be registered at that address. That has to be either the landlord and one of you, or the two of you and not the landlord. (Even if there are multiple units in the building, the authorities will know the maximum number of people rated in each unit and the number of unit in that building, and the extra person would then be over that number and potentially trigger some enquiries)

The landlord clearly wants to remain officially registered at the address, presumably for tax reasons (if he's Swiss), or for permit reasons (if he's not Swiss) - but either way to keep a formal presence there even though he actually isn't there but abroad. In other words, if he's Swiss and not there, he really ought to be registered and paying tax in the location where he is actually living. And if he's not Swiss, then he technically fails to meet the requirements for maintaining a Swiss residence permit if he's actually left Switzerland long-term. In other words, what people are suggesting is that he's illegitimately playing the system by remaining registered there, and his registration there is what stops both of you being registered there. And if both of you are registered there, he fears that will highlight to the authorities that he isn't actually there and that would force him to regularise his situation, which he clearly doesn't want to do.

As per the others - run, don't walk. There are plenty of other AirBnB options in CH to use while you settle in and sort yourselves out. Hell, people register initially at hotels until they find somewhere permanent to live. Given the move and the business set-up, you really don't need the hassle or exposure of this scenario
