The criteria is, where your center of life is. If you had children, say, their residence would probably be the deciding factor (usually).

How things work in your situation, with an apartment at both work locations, may be less clear - the higher the plausibility of your declaration the more likely it'll get accepted.

Apartment size seems likely to play a role, e.g. a 1-room or 2-room apartment at one location and 5-room at the other would probably make it very difficult to get taxed by the 1-room location. The sequence of registering may be relevant, trying to get taxed at the 2nd location even though you keep the apartment at the 1st may be seen as fishy. Supporting evidence won't hurt either, so perhaps keep the receipts you get when shopping, going out, etc. Having a "Streckenabo" for the train may be helpful, or a parking place rental contract at both locations, for the one who moves back and forth.
