As for bare feet, it's natural and should happen more often (especially when your feet are growing, so for kids & teenagers mostly) to help with developing good musculature in the feet and ankles. The downside to that is you will probably have bigger feet and need to find larger shoes (finding size 47 (12 in the UK, 13/14 in the US) in most countries in Europe is a pain - not so hard in the Netherlands or Norway, though, at least the times I visited).
Bare feet resting on top of your sandals on the deck of a boat = no concern to anyone (except your bf, apparently) and perfectly acceptable. Bare feet directly on the deck would also be fine.
