Actually, I played with IATA website and BER is officially listed as both Metropolitan code and the new airport's code (see attachment).
If I remember correctly, at some point there were flights being scheduled at the new airport, so IATA must have assigned a code at that time. Then the opening was canceled but tickets were already sold with some code on them, so I guess it was BER...?

Schönefeld / SXF and Tempelhof / THF will remain open.

Searching, is not the same as ticketing. And the results of an airline search will differ from a neutral agency search. The airline is going to bias the results in their favour.
Swiss (LX, not SR) serves both airports (either with their own metal, or through code-share agreements with partners). So when you select one they give you both.
But if you had used a neutral agency a search for BER it would have given you all airports, while a search for only an airport will give you results for that airport.
The original plan was that the new airport would have replaced both TXL and SXF so IATA assigned a single code BER. In the interim those plans have changed. If Berlin retains its multi-airport status each airport will need to have a code.

It has become Terminal 5 of the new airport. As Berlin is no longer holds a multi-airport status the City code for Berlin (BER) can also be used by its only airport.
