I am currently filling out the form for a long stay visa (D) to start a bachelor's degree in Geneva, and under the section that says "duration of intended stay (in months)", would I put the total length of time that my degree will take (3 years/36 months) or do I apply for a new visa each year (meaning I would put 1 year/12 months)?

Well if this is the form you mean - it is called a Long Stay Visa - then I think I'd give the length of my stay - 36 months or whatever. They'll be quick enough to protest if this isn't what they wanted. If you put a shorter period, you'll have to have it lengthened or apply for a new one at the end of this time.
