It appears that (article in German) at least the US do check or they wouldn't find that about 0.7% of the 21 million tourists each year don't leave. Or perhaps one should say "haven't been registered to have left" as roughly the same percentage applies to Swiss tourists, where I'd expect a significantly lower percentage if it were indeed due to people staying illegally.

As for using the same passport for entry and exit:
Swiss/Brazilian dual nationals absolutely must use their Brazilian passport upon entering/leaving Brazil and their Swiss passport upon entering/leaving Switzerland.

The fact that this is mentioned that prominently for Swiss/Brazilians leads me to think that at least for "multinationals" with Swiss citizenship this is the only exception to the rule, and that it doesn't really matter which passport you use other than distorting immigration/emigration statistics. Combinations of non-Swiss nationalities may of course differ.
