Not sure why I always avoid making these types of phone calls, but I just rang the Service de la Population and they said it shouldn't be a problem as long as I remain within Schengen and do not overstay the 90 days.

If you don't need visa to travel among the Schengen countries and you have not overstayed your 90 days period, why are you thinking that you are not permitted to leave Switzerland when obviously there is no breaking of the law here? When I arrived in Switzerland I applied for the permit and received it 3 months later. During those 3 months I traveled both in EU and non EU countries including transatlantic flight with only my non EU passport that had the latest EU schengen zone stamp 3 months before. All the border posts in EU were seeing the latest arrival stamp in the EU and I had no problem.

I think you should be more worried to travel after the 90 days period and no permit rather than now when you have the right to stay and travel in the schengen zone for 90 days without having a visa/permit.

Or I am understanding something wrong?
